Well, I'm one person who doesn't have that problem. Can play all the CNN videos in any order I want, clicking on any links with no problems. Might I suggest these things to try:
1. See if the problem occurs if you run FF3 in "safe mode". When you installed FF it should have installed a link to it in your programs folder. If the problem doesn't happen in "safe mode" than it is probably an issue with an add-on you have. Try disabling all the add-ons, restart FF and enable them one-by-one, restarting as you go along. See if you can catch the add-on that is the problem (possibly one that was compatible with FF2 but not FF3). If you are certain you have no add-ons installed, or if running in-safe mode still doesn't let you run CNN video links without problem, then, well, disregard this line of thought.
2. Clear your browser cache. Go to Tools and then select "Clear Private Data". Select everything you feel up to erasing, but make sure to select "cache". See if that helps.
3. Finally, it's ugly but true, it sometime helps to install and reinstall the app, making sure you have the last updates.
4. If all this doesn't fix your problem, check to see what other video player software you have installed on your computer. There could be a conflict between FF and some other media player or video "codec" on your system. If you aren't sure what I mean by "codec" do a search on google or wikipedia for more info.
5. Speaking of google, I did a quick search on the keywords "firefox video problems" (without quotation marks) and saw a lot of hits. Going through them might find you a description that sounds exactly like your problem and computer configuration.
None of this is fun to try, but I hope it helps solve your issues. I've had other problems with FF in the past, but was able to solve them using the methods I described. A hassle, sure, but I still prefer the flexibility and a bunch of features in FF to IE. And I think FF3 is more capable and faster than FF2, but that's always a fallback.
